There might be some slowdown issues, but I recall the truely main difference is all relative to player prefrence: The controller. The Genesis has NO flight stick, while the Saturn has the awesome Mission Stick.

They both look, sound and play just like the arcade versions.

Everybody says this, but they're all wrong. (No offense.) I've got a QuikShot "For Professional Gamers Only" 3rd party joystick for the Genesis - used to have two. They're great for Afterburner and Space Harrier.
It's on the left in this listing (http://cgi.ebay.com/SEGA-GENESIS-GAME-SYSTEM-21GAMES-JOYSTICK-AND-MORE_W0QQitemZ230016020533QQcmdZViewItem).
EDIT: Lol - actually don't have one, now. Sold it. :D

Space Harrier, yeah I can see working great, but what about After Burner? The 32X port requires like six buttons unless you don't auto fire.

When I had it, I only owned Afterburner II GEN. Guess I should have been more specific.

Well, I think there is one at the pawn shop, and if there is maybe I'll pick it up for Space Harrier 32X. I still need Space Harrier 2 for the Genesis.

I always wanted one of those, but I've always been an amateur/minor league. Once I go pro, I'm gettin' one!!!

Both are the same game - a direct port of the arcade original to the Saturn and 32X. I believe (don't quote me on this) that the Japanese Saturn version of AB2 has optional SEGA-AGES remixed BGM, the same way Jap. Saturn OutRun does - which were later removed for the PAL and American releases of OutRun, After Burner II and Space Harrier on one Saturn SEGA-AGES disc.
OutRun + Race Controller = oh yeah.

The Saturn After Burner 2 is faster, smoother and slightly less blocky (look at the aircraft carrier sequence when you start the game).
The only version of After Burner 1 I know of is for the Sega Master System. I wish they didn't take the melodies out of the music for part 2.
The only other Afterburner I port (that I know of) besides the SMS version is Sega Arcade Gallery on the GBA

I belive that the Saturn Ages version is compatible with the 3D controller. Is it true?

Pretty much, yes.

Yup, all three games work with the 3D pad. It works just like a 360-degree D-Pad, though, and not like a true analogue stick - to play Space Harrier you'll need to jiggle the stick back and forth to stay in one place, as it auto-centres.

The arcade Space Harrier auto-centers.
