It was there to close the circuit that specifies the region. It was mostly needed in older board revisions, since that function was spread out in more ASICs.
By the time VA5 revision was created it was pretty useless as all the flipflops were integrated onto a same ASIC.

It is a power supply bypass cap and in theory it is needed but in practice it makes no difference

Removing it will save you a lot of headaches when you attempt to mod your Mega Drive. I removed mine long ago, and the console still works beautifully.
