The best one is without doubt Quackshot. I would have loved to see a sequel for it.

Buy stuff at the Magical Game Factory, WaterMelon's crowd funding video game development site!
Do YOU have any games you want to get rid of that haven't been reviewed on the site and needs to be beaten for the sake of this project? Send 'em to me and I'll review and beat them! I'll pay for shipping of course. Shoot me a PM if you're interested.
Which is the better version of Magical Quest 2 / Great Circus Mystery?

You just can't handle my jawusumness responces.
My favorites are QuackShot and World Of Illusion. Though Toy Story is pretty good too, as it's very versatile.
SFC/SNES version.
Capcom worked hard to make the backgrounds very pale and kinda ugly on the MD/Genesis. The colors are really poor and it also "loads" new parts of the stage (as in the SNES version), something that is much more common on the SNES (or just in the early Genesis titles).
They certainly didn't optimize the code for the Genesis (as usual)...
The music is also far better on the SNES.
Quackshot is my favorite mainly because I love the Donald Duck comics.
Castle of Illusion is also great though and Aladdin is of course a favorite.
CapcomSega just happened to bless the Genesis with some really great games that the SNES didn't get and Virgin developed games like Aladdin for the Genesis and not the SNES which got the Capcom version instead, though honestly it isn't really bad either just more generic.

I don't have too many or remember playing that much, but I will pick Aladdin as well.
Probably QuackShot. Castle of Illusion is really close too, though. World of Illusion is really fun but I don't think it quite matches up to those two. Gorgeous graphics, though (even if I do prefer QS and CoI's more "cartoony" style).
I like The Lion King and The Jungle Book, but they're not really in the same league as AAA titles like QuackShot and CoI. They're average, playable, fun games. A lot of my enjoyment of them comes from the fact that I'm a fan of the source material, though, as opposed to the Sega of Japan Disney games (which are just really well-made).
I like Fantasia the most.
They managed to pull of some nice moving transparency effect layers, often with a wavy effect included. The visuals still look very nice and I think that they were converted pretty well considering they were built with the SNES in mind. It's not nearly as easy to port over detailed graphics with a lot of color to Genesis as it is to create them from scratch with the Genesis as the end target.
There's no excuse for the music, though.

I'll have what everyone else is having and say Castle of Illusion and Quackshot, and some Mickey Mania. In the days when I didn't have a Genesis, and wasn't so Sega friendly, I frankly remember thinking CoI was quite a nice looking game.
I totally agree about Quackshot.
